My partner and I are from different backgrounds. He's European and I'm from Australia. Are we able to get our ceremony done in both languages?

Yes you may have your ceremony done in both languages. There are several ways you can do that depending on how much English key people understand. it can range from certain aspects being spoken in the second language to a full translation where the celebrant says a bit followed by an interpreter saying the same words in the other language. Sometimes you can have the ceremony translated and typed up as a written script for guests to follow along with.
We have married legally now i need to marry according to the church my husband is different religion
Our legal marriage registration done earlier so now can I marry according to church as a mix marriage please help my husband is in another religion I'm Roman Catholic

You can only get married once but you are welcome to have a commitment ceremony or have your wedding blessed in the church of your choice or have a religious ceremony with no legal obligation according to either religion.
How early can I file my marriage documents?
Should begin ASAP or does it not matter as long as it's a month prior to the wedding?

You are welcome to lodge your Notice of Intended Marriage up to 18 months prior to your marriage, so if you are getting married on 3rd February, 2018 it would be perfectly fine to lodge your Notice of Intended Marriage with your celebrant right now.
